I must admit at firt i was a little lost without a tutorial. But the game is rich in tooltips so i guess al you have to do is read ... or go on youtube.

Pretty much what Bigman1103 said, in the ship/building editor, campaign map and in combat there is always a little "?" mark at the top right to tell you how each respective mode works!
Repair bays and machine shops contain repair tools, which are used up to repair modules. So as long as you have repair tools on your ship, your crew can patch minor damage back up, which makes your ship tougher.
I guess my other question is how to generally decide if I need a small repair bay or a whole machine shop? It seems like the points of repair supply should corollate to some other stat.
Ah, but finding that out is part of the game! Repair supply basically determines how much damage you can repair in total throughout the battle - but it only works on modules that aren't destroyed, and you need the crew available to actually do the repairs.
FWIW, in my case, once a ship reaches about $700, I'll want to put in a repair bay, going up to two at like $2000. A big $5000 ship would definitely merit a machine shop.
