Bought the game yesterday and i love it :D but i can see it still is in early development because things like this happens quite a lot to me.

apperntly succesfull boarding something doesn't mean slaughter all the crew :/ because all the crew is dead, this means the ammo can not be used and the game treats like it is still combat efficient even without any crew. Also it doesn't take into account that i destroyed/captured everything else.
but otherwise, really fun time sinker game!
EDIT: just read how to report a bug so here is my try at it :P
reproduce: just board ships/building
expected: the ships/building should get captured
observed: sometimes building do not get captured even when my marines are alive and all the crew is dead. then it stays in an infinite boarding state. in this state a building is still considert fully functional. Haven't seen it happen with other ships.
Good bug report. The problem is that "takeover" is defined as being in control of all bridges/cockpits, so if the ship/building has no bridges/cockpits, that never happens. I need to put in some alternative logic for this.
