Alright then. I'm a boarding action zealot when it comes to ship games. Any ship games really. With that said, I fucking love the boarding mechanics in this game, and I've went to almost exclusively using it as my all time fave.
So, what's the biggest pain in the neck for a boarding ship? Ships that run away. I think a harpoon cannon would be fun to play with to try and battle that. You can leave it exposed from cover like deck guns, and you could even say that the module continuously takes damage while being pulled by the harpoon. When it eventually breaks, the harpoon dislodges and then it's a long as fuck reload time. Anyone with me?

It'd be cool to also add special soldiers that utilize zip-line equipment to go along the harpoons, the drawback of this could that there will be less of them per room or maybe the inability to board without a zip-line to keep the usefulness of the old units.
I didn't even consider that! But it'd be easier to say the normal troops can do it instead of making a specialised unit to do it, but it can only work with an order and the ship being harpooned has to be below you

Harpoons are awesome! Now we just need Moby Dick as a monster and we can recreate classic literature......sort of.
